What are the best books or web resources to learn about how transistors (BJTs) work, how to analyze them, and how to design using them?

The old blue Gray & Meyer book was our go-to when we
(whole departments of IC designers) were working mainly
bipolar technologies. Later versions became more CMOS-
centric.

Solid State Electronic Devices by Ben G. Streetman and Sanjay K. Banerjee is another good one for understanding basics of solid state devices.
