Hello, I want to send command from pc to atmega. Is it a good choice using USART and virtual terminal? Does atmega keep the data coming from virtual terminal?

What do you mean with "keep the data"? I would expect that the characters are send as typed in, similar to a real hardware terminal.

When I send command to atmega, I need to use that command for other functions. For that purpose I need to keep taken data

That's not a Proteus specific problem.

The data is received characterwise by the UART. To decode commands you'll usually transfer the data to a circular or linear buffer.
