I wanna to ask about the the Via that is layout ;If I put it in the schematic(to generate layout from the schematic) it changes everything .
Is it correct to put it in the schematic or put it in layout after generating it ?

What do you mean by changes everything???
It should perform the same weather inserted in schematic or layout
