I am going through a tutorial, and layout just completed, which includes a few IPs without any layout!

When key in command under batch mode to check DRC,

% calibre -drc -hier -64 -runset command_file -batch

Calibre report error like "no layout of IP_name found"! Then, terminate!

How can I only check partial gds excluding those IPs?

you should include "EXCLUDE CELL <cell name>" into the drc rules.

You can also try the following settings:
LAYOUT ERROR ON INPUT NO
When YES (default) the execution stops when there is an error in the GDS (such as broken link). By setting it to NO the execution should continue.
