upload AVR code using wifi or SIM900A

hey

we have an ongoing project and that need to have an important application that is firmware upgrade over the air.

we are using Atmega 128 which having two UARTS.
two options to get connected with internet are (RN171)WiFi and SIM900A(GPRS).

i saw a website on which the user upgrade the Arduino firmware using ESP8266(Wifi module).

i used the same way he was doing but i got some problems like in arduino serial window it shows timeout.

somehow they missed to initialize the STK500 protocol to turn arduino in programming mode.

suggest me the way to do that
