Yes,you can divide power plane for the three different voltage. but be careful, especially for rocketI/O 's power.
of course , it will be better, you assign different voltage power on different layers.

you can try FPGA editor,you can manually place and route your trace.but it take too much time.

yes ofcourse you can not use specman without license which is very expensive.
and as I known , it is possible to use speman for learning purpose in university only.
Just as ram said , specman is too expensive , but it is a very great tool.
our boss decide to not purchase specman license any longer next year.

did you open your design with FPGA EDITOR to see whether it is true that there is no more TBUF to be placed .
moreover, XC2V1000-4 support TBUF or not?
