For arbitrary shaped geometry, i.e. parallel plates you should use the FEM with a FEM modal port.
I am not too familiar with CST. Regarding FEKO, which version are you using? Recently there has been improvements on their MLFMM solver that uses out-of-core solutions, so you can solve bigger models in effect without having to give up some on convergence. Have you read through the Help Centre...
Re: FEKO execution in Linux
There is no real speed improvement in Linux over Windows, but Linux's memory management is better - you would probably be able to run models with a few hundred MB's more memory in Linux compared to Widows.
Create a grid search with the optimiser where the parameter to "optimise" would be the variable for the capacitor value and the "goal" would be an impedance goal.
