Ok, I figured out a solution for the problem in my post title but will be posting a follow-up, semi-related question about making a modified paste mask. I would like to shrink the paste mask opening for only certain pads.

For a design with multiple supplies, can you only use the power symbol for one of the power nets? Is there more than one power symbol somewhere?

It turns out that I was just hitting "Send Netlist". This worked to add these new components and nets but not adding/subtracting to current nets.
In order to fix the problem I had to "ECO to PCB"
I am starting with an existing PCB and Schematic in PADs 9.1. The PCB has a connector with pads that are connected to ground and I want to remove those connections.
I removed the connections on the schematic but when I push the Netlist to the PCB, the pads on are still showing that they are on...
I am pretty new to PADs and have a few issues that I can't figure out. I am working in version 9.1.
