cst s parameter
HFSS calculates the fields using the finite element method. it automatically calculates the impedance of the modelled structure at the points where the ports are placed. s-parameters are then normalized to that impedance per default. if you manually change the port impedances...
i'd use HFSS by Ansoft.
it has a spiral wizard which make modelling quite easy. or you can use its scripting language to model your spiral using parameters.
if you understand mesh operations you get very good results in a reasonable amount of time.

deembedding in hfss
you can simply define deembedding in the port preferences.
Warning: the deembedding hfss uses is simply a subtraction of a line. In mathematical terms only a rotation of the reflection coefficient! (in a lossless case). Do not deembed over discontinuities.

The port impedances have no influence on your calculation. However, the result does of course. So if you want to view results or export for example the s-parameters you can define any port impedance you want. That is called "renormalisation".
