Congratulations on building your own footprints rather than relying on some unverified tool to do it for you.
Now to your question, after you have defined component outline go to setup--> areas --> Package Height. Use control menu to enter value for height

You said it... as an engineer you gave in to a "footprint maker" and end up with so many different names and craps. A full time designer build a working and lean library.

After IPC dumped its role in releasing its standards to a private company which uses personal liking of few , we have seen issues with some of their footprints.

It all depends who is assembly your board. Personally I never use footprints provided by layout tools nor I use PCB Matrix.
We have our own footprint library with define parameters all verified and approved assembly team.

Also if you are getting PADS depending on your license you can get PADS logic which is native schematic for PADS. This way you can use cross probe

I usually do not reply to best "program" questions.
But CIS you are trying is very versatile tool.
Other options are mostly tied to specific layout tool. There is also View Logic now called DX Designer after Mentor took it over. It has many features of CIS OrCAD.

First turn on silk layer and do clean up.
If you want to clip silk lines or move ref des then use Auto silk otherwise your fab house will do it.
Then map your silk layer in artwork dialog box to generate Gerbers.

As I have mentioned before regarding Allegro, make sure you work with Control Menu. Has nothing to do being unfriendly is all there look again!
