I'd rather you download the Eclipse w/ CDT (https://www.eclipse.org), and use it with gcc. Regarding to your mobileGT project: read Wolfgang Denk's site (https://www.denx.de) you may find a lot of useful info there....
Well, I've heard sg @ GemPlus. They produce smartcards for various purposes (GSM-SIM, SAT receiver etc.) After packaging the chips (to the plastic card) an "OS" will be uploaded to the card. This is a specialized application for the target (f.ex.: SIM) This will be the SAME for ALL cards in a...
In my opinion the T6963 is a bit slow for your speedy ARM9. Moreover it uses 5V instead of 3.3V. As far as I know the Atmel's ARM9s are not 5V tolerant (but check in the doc). So you have to shift the voltage levels or else the CPU will be damaged. (maybe an SN74ALVC164245 would be a good...
Is the S1D13706 (SED1376) controller exists on your board? It seems to be yes (since Linux found it). You only need an LCD display (3.3V) without integrated controller. I think connecting your existing displays to your board would be too difficult.
Take a look to the S1D13706's datasheet...

Re: JAVA Start from scratch
Try eclipse as your IDE. It's a free, opensource application developed by the IBM and has cca. 300-400 plugins...

Well, you have to download the javax.mail package from SUN ( java.sun.com/products/javamail/ ), and put its jar into the classpath:
set CLASSPATH=c:\some\path\javamail.jar;%CLASSPATH%
