I am not sure how many budget you have ?
But I have use Tek & Agilent oscilloscope before.
I love to use Agilent MSO because large memory so you see every thing in detail.
Also the MSO have build in logic analyzer so you can debug analog & digital signal at same time.

My idea is you can use opamp as negative amplifer, so that you can direct transfer negative voltage to positive voltage than read out from ADC also no need negative power supply.

Most of time I will using a data package to prevent error, like below
Header byte + ADC Data1 + ADC data 2 ... + Checksum
Checksum = header byte + ADC Data1 + ADC Data 2 +...
Then you can detect if any error during transimmsion.
