Check you connection between 2 PICs. Are you using pullups on your SPI lines? Check both PIC. Do they run at right frequency? Try to find faults in hardware first.

OK, now i believe that i do understand the core of this problem. How bad this short circuit could be? Can i find a simpler solution like applying capacitor to delay signal? OR i do need 2xP and 2xN part?

You can use external pin interrupt (ISR), it is triggered by low to high rising voltage signal from IR sensor (edge) or H to L edge (your choice), you can add timer0 functions into ISR function to collect exact time based measures.

The auto-tune means. amplification constants in pid algorithm are change during work flow of device... Changed based on ? ? ? on... time and error, because tease 2 parameters are reason why ur using...
Seems like a job for charge time measurement unit, since 16F84A got none... Use high frequency oscillator and timer on fastest count up rate. Im sure you can find some performance by optimizing program code and maybe rechecking external electronics on input.
