eagle square top pads
I saw now your post.
I tried it, as in its documentation the generates a .scr file in the project folder.
Open and run it, it worked straightforward for me (never tried it before your request)

cadsoft eagle clearance error
I didn't FOLLOW it, but I read it and I don't see anything wrong, it is basically the same of what I do for my gerbers.
I will try to check better later, but where is that you "stop"?
anyway just today hackaday come out with another tutorial for gerber generation...

You will not generate ONE gerber file (.gbr). You'll have 1 file each layer you need/use (top,bottom, silk, solder,etc)
in the link I posted before, at the end of the tutorial, it says:

changing pad sizes in eagle.brd
Maybe I don't get your question,
but you can simply turn on the needed (for printing) layers and choose "print" from the menu, leaving the scale factor set to 1
Anyway all this stuff is well documented in the Eagle manual (downloadable for free from cadsoft...

The command to use is "change shape"
You can do this directly on the brd if it's for a via, otherwise if you want to change the pad of a component you have to open and edit the relative library
