Check your msp430G2553 serial port settings.
Connect to PC use any terminal program to view the commands which sending from msp430G2553 is ok
ATMEGA128 Operating Voltage is 4.5 - 5.5V
ATmega128L Operating Voltage is 2.7 - 5.5V
ATmega128A Operating Voltage is 2.7 - 5.5V
at 5 Volt you can run the controller up to 16 MHz
at 3.3Volt approximately max 10 MHz

ATmega16A is not automotive versions it is only optimized version of ATmega16.

Do you have any experience with WPG Electronics for purchasing of Atmel parts Retail quantity like 50 Nos.
In the MCUCR Register you have to set some of the bit.... please read the data sheet for ADC Noise Reduction Mode and Analog Noise Canceling Techniques. you can use MSB 8bits for stable Value.

Between Power pins and close to IC and if your using Internal reference voltages then between aref and GND.

this is not your working Schematic any how by considering you have sufficient decoupling cap for all ICs and ADC reference.
before Starting the ADC select the ATmega16 ADC channel (in your case channel 0 ADC0 ) and then select the 4051 channel and delay few micro seconds to settle and start...
