What is the problem there? If you can write your own program you should be
able to set material parameters individually. So use the average for cells which contain more
then one material.
If you want more exact method you can use "locally conformal methods" for PECs
or the more general conformal methods (there are lots).
But why don't you just try the averaging first. The results are usually pretty good.
