The software to use for all @ltera devices is qu(at)rtus II.
In order to download it you can use also only the programmer.

Matlab is not a language in which you can program an FPGA, you need to translate it in VHDL or Verilog in some way.

Please consider, that the free qu(at)rtus II web edition is only supporting EP2S15 from Stratix II family. You need a subscription version for larger devices. See for details http://www.%61ltera.com/products/software/qu%61rtus-ii/web-edition/qts-we-index.html
