| That depends on the OS being used. But you can start by studing PCI standard documents, or books about PCI.

That depends on what kind of interfacing you want to do.
This article might get you started (in the software aspect):
Low_Cost_Embedded_x86_Teaching_Tool
Anyway, don't forget to read PCI specification. You will get lost without it.
In the software side, you'll ned to know about Base Address Register (BAR),
maybe some XROMBAR stuff too.
